The guideline says {{tq|Every article that transcludes a given navigation template should normally also be included as a link in the template, so that the navigation is bidirectional.}} but not the other way around, and therefore the template doesn't need an exception as it is not a situation covered by the guideline. The guideline does not say everything must be bidirectional, it says that if an article transcludes a navigation template then it should be bidirectional. If a navigation template includes an article there is nothing saying that the navigation must be made bidirectional. In other words, an article generally cannot transclude a navigation template without being included as a link in the navigation template, but a navigation template can include an article as a link without having to be transcluded onto that page.
